If you have not already done so add levels to the project.
Revit only shows 2 floors but the building has 3.
Given some walls that go from level 1 to level 2 and a floor at level 2 i have a project where these walls below show thru the floors in plan.

Model categories can have detail level set independent of the view s detail level.
If you are in a level 1 view and set the top offset to level 2 the next.
This isn t an underlay nor is it a transparent floor.
Which suggests perhaps a setting somewhere.
Each level in your project must have a unique name.
You can select the mass in any type of project view including floor plan rcp elevation section and 3d views.
At the prompt click yes to have revit lt rename the corresponding views.

Create a scope box and apply it to the view.
The top offset will default to the last used value e g.
In the visibility graphic overrides dialog try the following.
Verify the detail level for the category of the element.
Click modify mass tabmodel panel mass.
Orthographic views only adjust the position of the level head when the level is controlled by a scope box or a section box.
For name enter 00 foundation and click ok.
If you are in the level 3 plan view then the base constraint will be set to level 3.
Just for future reference when placing walls revit will default the base constraint to the level of the view you are in.
If i start a new project from the revit template i don t get this behavior.

Display a specific set of levels in the view and control their boundaries.
After creating a mass for a conceptual design create a mass floor at each level defined in the project.
You are almost certainly going to want to change these default names to something more.
By default revit will name these new levels level 1 level 2 level 3 and so on.
In addition to creating a level for each story in a building you can also create reference levels such as sill level.
A level s name helps you to identify what that datum represents be it a floor level underside of steelwork etc etc.
On the ribbon click level.
Mass floors are based on levels defined in the project.
Alternatively you can rename levels by renaming the corresponding view in the project browser.
Open the section or elevation view to add levels to.
